Pääkkönenite occurs in hydrothermal mineral deposits with other antimony and arsenic bearing minerals.

At the Hemlo gold deposit, Thunder Bay District, Ontario, Canada, pääkkönenite is associated with vaughanite, stibarsen, realgar and arsenic (HOM).

At Příbram, Central Bohemian Region, Czech Republic, pääkkönenite is associated with stibarsen, arsenic, stibnite, sphalerite, siderite and quartz (HOM).

At the type locality, Kalliosalo, Nurmo, Seinäjoki, South Ostrobothnia, Finland, pääkkönenite is associated with native antimony, arsenopyrite, arsenic, löllingite, stibnite and antimony (HOM, AM 67.858, AM 80.1054-1058).
